Turkish captain of the boat which capsized off the town of Urla in the western city of Izmir was detained, sources told the A.A on Friday.
The captain was among those who were rescued by coast guard teams and local fishermen.
The overcrowded boat was heading for Greece when it sank in the Aegean Sea.
The Turkish coast guard rescued 44 migrants of Afghan and Pakistani descent including a woman and recovered six bodies. Five migrants were reported missing.
The rescued migrants are being held by security forces until they can be deported.
Search-and-rescue efforts are under way to find the missing passengers.
