Afghan Independent Human Rights Commission chief Sima Samar said prisoners are still being tortured and called for those responsible to be punished.
Samar told a press conference the torture should be stopped and those responsible tried.
Hesamuddin Hesam, deputy chief of the National Directorate of Security, denied her allegations, the Khaama Press reported.
The United Nations Mission in Afghanistan has announced an investigation into the prisoners' well being, officials said.
